Rediscovering Cacao’s Ancient Roots: New Evidence of Pre-Columbian Domestication in South America

The story of chocolate, long associated with the grandeur of Mayan and Aztec civilizations, just got a remarkable rewrite. A new international study published in Scientific Reports (Nature Portfolio, March 2024) uncovers a deeply rooted and genetically diverse history of cacao domestication in South America, predating Mesoamerican use by over a millennium.

Combining archaeogenomics, metabolite analysis, and ancient DNA (aDNA) techniques, the research offers compelling evidence that Amazonian and coastal cultures were cultivating and trading cacao more than 5,000 years ago. This multidimensional investigation challenges previous assumptions and opens new doors for cultural recognition and sustainable agriculture.

A Deep-Time Puzzle: Where Did Cacao Domestication Begin?

For decades, scholars debated whether cacao (Theobroma cacao) originated solely in the Amazon or was primarily domesticated in Mesoamerica. This new study, involving over 50 researchers across institutions in Colombia, France, Ecuador, Mexico, and Canada, reframes that debate.

The research question was bold: Can archaeogenomic evidence trace cacao’s earliest cultivation beyond the Amazon Basin?

To answer this, scientists analyzed 352 ceramic vessels from 19 archaeological sites across the Amazon, Pacific coast of Ecuador and Colombia, and Mesoamerica. These pots, dating back up to 5,300 years, were subjected to a dual approach:

  • Metabolite profiling to detect methylxanthines (like theobromine and caffeine)—chemical signatures of cacao.
  • Ancient DNA sequencing to trace specific cacao-related SNPs (single-nucleotide polymorphisms).

Decoding the Past: What the Pottery Revealed

Chemical and Genetic Evidence

  • 37% of South American samples tested positive for theobromine, a cacao-specific marker.
  • 65–76% of these contained ancient DNA sequences matching known cacao genotypes.
  • Some vessels contained multiple methylxanthines—strongly suggesting cacao preparation, possibly for ritual or consumption.

Genetic reconstruction revealed a mosaic of ancestral links between Amazonian and coastal genotypes. Specifically, modern varieties like Criollo (famed for its fine flavor) show direct lineage connections to ancient populations in Caquetá (Colombia) and Ecuador's coastal Nacional types.

A Complex Web of Exchange and Cultivation

Rethinking Domestication Pathways

Rather than a single-point origin, the study supports a multi-regional, trans-cultural model of cacao domestication. Evidence suggests that:

  • Coastal and Amazonian societies traded seeds and plants, influencing each other’s cultivation practices.
  • Genetic mixing between these populations occurred far earlier than previously thought—well before cacao’s rise in Mesoamerica.
  • These interactions predate documented Mesoamerican cacao use by roughly 1,500 years.

This implies a continental-scale agricultural collaboration, where cacao was not just a crop but a shared cultural and economic asset.

“Domestication wasn’t a local event—it was a regional dialogue,” says lead author Claire Lanaud from CIRAD, France.

Implications for Agriculture, Conservation, and Culture

A Living Legacy with Modern Relevance

The study doesn’t just rewrite history—it also informs the future:

  • Agricultural resilience: Ancestral genotypes from Amazonia and the Pacific coast may hold key traits for disease resistance and climate adaptation—essential for today’s vulnerable cacao crops.
  • Conservation planning: Identifying and preserving wild populations with ancestral genetic markers can enhance in situ and in vivo gene banks.
  • Cultural recognition: These findings elevate the historical importance of Andean and Amazonian communities in global chocolate heritage.

Policy and Research Recommendations

  1. Map wild cacao populations linked to ancestral gene pools.
  2. Promote local cultivation using genetically diverse native strains.
  3. Include genetic traceability in sustainability certifications for cacao.
  4. Strengthen regional research hubs for genomics and heritage crops.

As co-author Natalia S. Angarita Nieto explains, “Understanding cacao’s genetic and cultural diversity is critical to its sustainable future—especially as climate stressors mount.”

From Ritual to Commodity: The Cacao Timeline Expands

This study invites a broader cultural narrative. It honors not only the culinary sophistication of early societies, but also their knowledge systems—how they recognized, transported, and cultivated cacao across challenging landscapes.

Rather than a linear path from the Amazon to the Maya, cacao’s journey now appears braided, resilient, and shared, reflecting the complexity of human–plant relationships in pre-Columbian America.
